I've managed to repair the driver's side floor (1995 YJ) but am stuck with wheel well rust holes.

Why Jeep didn't put weeping holes or drains here I don't know. This is the underneath, both sides

Can I get away with using fibreglass matt/resin and bondo to rebuild these areas AND pass a safety? I haven't touched a welder in years. My original plan was to use...

I've never worked with bondo or fiberglass but i have done my fair share of sheetmetal work. My vote would be for new sheetmetal but if you're not prepared to do weld it together then maybe bondo is the easy way to go. Not sure about passing safety though.

If you plan on keeping the truck and if you plan on wheeling it i would bite the bullet and weld in new metal. It will last much longer.

Fiberglass/bondo will pass a safety, but like mentioned... If your gonna keep it, sheet metal all the way!

A riveted patch is going to have the same problem (to some extent) that the bondo/fibreglass route does - where the overlap is, there is a chance for moisture to build up and rust the patch/original metal out again.
